    Flat Battery?

Shouldn't, but depends on how you carried out the mod and terminated the other feed, the relay is designed to be loaded by two bulbs.

If you have a flat battery, it could be the other feed is shorting out, which would cause a problem

No. I actually disconnected one headlight so save power when my rectifier was on its way out: It just made the difference between having a bit of juice left to charge instead of flattening the battery.
However, if your failing headlight is a result of some short-cut / bad earth it could have the opposite effect. I would either fix it or remove the connector completely from the failing bulb and cover it in tape.

Unless you have a wiring fault, I don't think so.

If one headlamp is working correctly, they both work in parallel, so chances are the + feed and relays are OK. Also, the headlamps are on an ignition controlled circuit, so the ignition would have to be on, as well as the headlamp switch to make the lighting circuit work.

I think I've got that right

Have you got a alarm system of some sort fitted? They sometimes do drain the battery when things go wrong

Does is it go flat while riding it, or even when it is just parked up in the garage? If it happens during use, I am afraid it is just another one of Honda's infamous rectifier/regulator gone to the dogs. Otherwise, there must be a short somewhere. Use a multimeter to analyse, you can find some test scenarios in good ol' Haynes. Good luck!
