Not sure about a Could be Tyre related.
b) is most likely to be air filter related, I changed mine to a Piper Cross and the bike lost the throttle lag at mid range.
a) Do you have the top box on when you get the weave?
a) Are you riding on road tyres or TKC's etc?
b) Not sure about this one as I hardly road my 'Alp below 6,000 rpm - my first venture away from crotch rockets - I still haven't learned to ride a trailee yet but I'm getting there !!

Top box and panniers on when it weaves. Never ridden it at speed without and it is 20 miles to the nearest fast road so I am not going to go all that way just to try.

I have TKCs on and I get a weave that can set in but this can be the tyres - they're too buzzy and vague above 77mph so I tend to stay within the speed limits
You mention you have top box on. Most of the weaving problems stem from what happens at the back rather than the front
A top box will act like a spoiler on an F1 car pushing the back down, thus lightening the already light front - you feel this as a weave as the front is not tracking properly. The panniers wont help much either but you'd notice a marked difference without the topbox. (Police bikes have problems at speed when they have the panniers - in particular the Pan European)
A rear suspension that is too soft can have a similar effect

when say "weave" what do you mean? Just bad handling or difficult to get it to go or stay in the direction you want it to, or something else. How bad is it?
Regardless though solutions are likley to be around (in this order) tyres/tyre pressures, the luggage, worn out rear shock absorber or forks (replace oil), wheel bearings, head bearings and swing arm/shock bearings and linkages unless there is some horrible underlying problem like bent forks or frame.

At about 95mph it begins to wobble. It keeps going in the same direction and you can just about steer it but it is a nasty feeling. I know the solution is to go slower, but I am curious to know about the physics of it - I'm still a new enough rider that that sort of thing fascinates me. I'll try making the rear shock harder to counter the down-force on the top-box as it does feel a bit light at the front when it happens.
As for the misfire, I could just open the throttle slower, but it surprises me that it hesitates: my other bike will pick up however much fuel you dump down the venturis, and it's not even a Honda!

Your current Alp has a smaller airbox in relation to the engine size compared to your earlier Alp and the ZZR
At altitude (8,000 ft upwards) mine struggled where an earlier 600 Alp was still OK and this was down to the airbox. That coupled with the stock filter and the fact that the Alps run slightly rich could account for the lag (mini misfire)

my 600 will do this and i have a topbox on too. try the tire pressures, check they are correct(i run f+r at 29p.s.i.) that will help or just go slow and enjoy the view!
