whats the mileage?
try running some injector cleaner through it!
check all relevant hoses are attched (to something)
is it just when it's cold?
or failing that
whisper sweet nothings to it/swear at it until someone with better technical knowledge comes along!!

I had a similar problem with mine, would cut out for no reason i.e. during gear changes. Sometimes it would start start away other times the FI light wouldn't come on and you couldn't hear the whirr of the pump.
Thought it was fuel related at first as I had been using premium petrols and reverted back to standard. Went back to premium petrol, no change. Checked the electrics, no problems found. Dealer restored a backup of my FI program but still played up. This lasted for just over a week then came across a forum by accident that was related to car having similar problems, one of the suggestion was to clean the key blade and keyhole with contact cleaner. Tried it and it worked no problems after that.
I don't know for and am making assumptions, but presumably there are sensors that adjust the fuel injection according to whether the bike is in nuetral and/or the clutch lever is pulled in to make it tick over, otherwise the FI will think the bike is still on over-run and the FI will effectively shut down and cause the stall. Can you keep it running if you turn the throttle ever so slightly as you come to a stop?
