i had CDI trouble years ago with my xt600e, turned out the spade connector on one of the wires (in this case to the coil, but couldve been any of them) had lost its grip and when riding the vibration allowed it to short out intermittently. a quick tweak with pliers to tighten them all up and a smear of copperslip and its been fine ever since. if your ECU was hanging off when you bought it thats where i would start looking
