I ride alot of deep water!

Route all your carb breathers into the air box.

Clean & oil your air filter regularly, and make sure it is fitted properly with a good seal using a waterproof grease around the lip.

'Silicone seal' all the electrical connections.

Always carry a can of WD 40, you can get mini ones in Halfords.

Strip and lube your bearings, suspension and linkages more often using waterproof grease.

Use sintered brake pads, harder on the discs but they survive longer and give good feel.

Turn the idle up for deep water crossings and keep the engine running but ride slowly slipping the clutch if you have too. Don't drop the bike if you can possibly help it, even walking it thru in first gear and getting wet is better than spending hours drying out a drowned bike.

Let someone else ride through a deep river crossing first or look for the shallowist crossing possible!!

Route your waterproof trousers outside your boots and tape them up with duct tape. Use trials boots with grippy soles, they are more water proof and supple than mx boots and provide grip for walking, and scrabbling up steep banks to take pics of your mates coming thru the river as well.

If you do drop the bike ...kill the engine immediately to prevent as much water as possible from entering the engine and turn off the fuel.
Pull the bike out of the water and get the airfilter out and inspect, wring it out if its saturated,
Get your mates to help you turn the bike upside down after getting the spark plug out and drain out any trapped water.
Right the bike and continue kicking the bike over with the kill switch held in, till no water exits the spark plug hole and exhaust.
Drain the carb by draining the float bowl.
Turn on the fuel and repeat.
Put plug and filter back in and try to start, you may have to repeat the processes until it fires, when it does keep it running get back home asap, and drain the engine oil.
You may have to change the engine oil several times until it is no longer water contaminated or milky and hope you havn't done any serious damage, if you have...sell it!

    as above
the main reasion for your bike staling in water will be the breather pipe from the engine and carb
you can route them up the side of the rear shock and into the top of the air box.

    you will be ok then
